Well, there's Astro (Riverside x Fletcher in Silverlake). Great architecture, looks like a place the Jetsons might hang out, lots of variety on the menu, and pies displayed in a rotating carousel. I had a great french dip there just the other day. Need I mention the Original Pantry downtown? Oh, and then there's DuPar's, with their great pancakes, french toast, and waitresses that have worked there since the golden age. And lots of baked goods--pies, even donuts. There's a seinfeld-looking coffeeshop on Wilshire in Santa Monica (right next to the post office), but I've never been in. Looks cool, though. Sittins in North Hollywood (on Magnolia, I THINK) has photos of Old School movie stars all over the wall. I love to sit under Peter Lorre while eating ham-n-eggs. And of course, for a more revisionist take on the coffeeshop, there's Swingers, Fred 62 and Eat Well. (I recomend the latter--it's a lot closer to traditional coffeeshop values.) I'm sure there's lots more, and I'm really looking forward to the responses.
