Is this tool for Exchange 2003 only, or would it work with Exchange 2000?

It will work against Exchange 2003, Exchange 2000, and it will even do limited analysis against Exchange 5.5 servers if they are in a mixed mode environment. It will not work against a pure 5.5 deployment. The reason for this is it uses AD to discover the topology.
